When you buy an organic product – whether it’s rice, spices, or packaged dal – you expect that it was grown, processed, and stored following strict organic standards. But how is that guarantee maintained across the entire journey from farm to shelf? The answer is the chain of custody, a systematic process that tracks and verifies every step an organic product passes through. Governed by frameworks like India’s National Programme for Organic Production (NPOP) and the global standards set by IFOAM – Organics International, the chain of custody is what makes organic labels trustworthy.

What is the chain of custody in organic certification?

The chain of custody is the documented trail that follows an organic product through every stage – growing, harvesting, processing, storage, and distribution – until it reaches the consumer. Each stage must be inspected and certified to confirm that organic integrity has not been compromised at any point. Without this unbroken chain, there would be no reliable way to distinguish genuinely organic products from conventional ones.

Every entity that handles the product – the farmer, the trader, the processor, the warehouse operator, the distributor – forms a link in this chain. If even one link fails to meet organic standards, the organic status of the entire product can be jeopardised. That is why the chain of custody is considered the backbone of organic certification systems worldwide.

Key stages in the organic chain of custody

Growing and cultivation

The chain begins at the farm. Farmers must follow certified organic practices, which means using organic seeds, avoiding synthetic pesticides, herbicides, and fertilizers, and practising sustainable soil management through techniques like crop rotation and composting. Under India’s NPOP framework, certification bodies accredited by the National Accreditation Body (NAB) conduct inspections to verify that farms comply with these standards. Farmers are also required to maintain buffer zones if neighbouring farms use chemical inputs, preventing any risk of contamination.

Harvesting

Once crops are ready for harvest, the focus shifts to preventing contamination. Farmers must use clean tools and equipment, and the harvested produce must be placed in clean, uncontaminated containers. Any contact with non-organic produce during this stage can break the chain of custody. Detailed records of the harvest – including dates, quantities, and handling methods – must be maintained for audit purposes.

Processing and handling

Processing is the stage where organic produce is most vulnerable to losing its integrity. Whether it involves milling grain into flour, pressing oilseeds, or packaging spices, the processing facility must be certified organic. Key requirements at this stage include using only certified organic ingredients, avoiding synthetic additives, preservatives, and colourings, and maintaining strict segregation between organic and non-organic products within the facility. Under the USDA’s organic handling regulations, handlers of unpackaged organic products must maintain thorough audit trail documentation, including bills of lading, shipping records, lot numbers, and transaction certificates.

Storage

Proper storage is essential to preserve organic status after processing. Storage facilities must be clean, free from contaminants, and equipped with adequate temperature and humidity controls. Organic products must be stored separately from conventional products at all times. Under NPOP guidelines, warehouses and storage facilities in the organic supply chain are subject to annual certification and inspection to ensure ongoing compliance.

Distribution and transport

While transport itself may not require separate certification in all frameworks, the responsibility for maintaining organic integrity during transit rests with the product owner. This means ensuring that transport vehicles are clean, that organic products are not co-transported with conventional products in a way that could cause contamination, and that proper documentation accompanies the shipment throughout. The Strengthening Organic Enforcement (SOE) rule in the United States, for example, mandates that operators maintain records tracing the source, transfer of ownership, and transport details of organic products.

The role of NPOP in maintaining the chain of custody

India’s National Programme for Organic Production (NPOP) was launched in 2001 by the Department of Commerce and is managed by the Agricultural and Processed Food Products Export Development Authority (APEDA). It provides the regulatory framework for organic certification in India, covering crops, livestock, poultry, aquaculture, and apiculture products.

Under NPOP, several key mechanisms ensure the chain of custody remains intact:

Accredited certification bodies: NPOP operates through accredited certification bodies that inspect and certify operators at every stage of the production chain. As of recent data, there are 37 active certification bodies operating in India, including 14 state-level bodies.

Mandatory inspections: Regular inspections are conducted at each stage – from the farm to the final packaging facility. These inspections are often risk-based, meaning higher-risk stages like processing and storage may receive more frequent scrutiny.

Record-keeping and traceability: Detailed records must be maintained at every point in the chain. NPOP uses TRACENET, an online traceability system managed by APEDA, to monitor and manage the entire organic certification process across the country.

Scope and transaction certificates: Once an operator passes inspection, they receive a Scope Certificate confirming their certified status. For each trade of organic products, a Transaction Certificate (TC) is issued through TRACENET with a unique verifiable code, ensuring that every movement of organic goods is documented and traceable.

NPOP standards have gained international recognition. They hold equivalence with the European Union’s organic regulations and Switzerland’s standards for unprocessed plant products, and there is a mutual recognition agreement with the USDA. This means that Indian organic products certified under NPOP are accepted for export to these major markets without the need for re-certification.

IFOAM guidelines and their emphasis on chain certification

IFOAM – Organics International sets global benchmarks for organic production through its Organic Guarantee System (OGS). The IFOAM Norms, which include the IFOAM Standard for Organic Production and Processing, provide the international reference point against which national organic standards – including India’s NPOP – are evaluated for equivalence.

IFOAM’s guidelines place strong emphasis on certifying every link in the production chain. Here is what that entails in practice:

Transparency and documentation: IFOAM requires clear and transparent documentation at each stage of the production chain. This includes detailed records of inputs, processes, and outputs that can be verified during inspections.

Accountability across actors: Farmers, processors, traders, and wholesalers each carry specific responsibilities. Farmers must ensure organic cultivation practices. Processors must prevent contamination and use only approved organic inputs. Traders and wholesalers must maintain traceability records and ensure that organic products are not mixed with conventional ones during transit or storage.

Multi-certification body coordination: In complex supply chains, different stages may be certified by different bodies. For example, a farm might be certified by one body in India, while the processing facility in another region is certified by a different one. IFOAM’s framework accommodates this by requiring mutual recognition of certifications across bodies, ensuring that the chain of custody is not broken simply because multiple certifiers are involved.

Participatory Guarantee Systems (PGS): For small-scale producers and local markets, IFOAM supports Participatory Guarantee Systems as an alternative to third-party certification. PGS enables direct participation of producers, consumers, and other stakeholders in the verification process, making certification more accessible and affordable for smallholders.

Specific responsibilities in the chain

Farmers

Farmers are the starting point of the chain. Their responsibilities include maintaining organic management plans, using only approved inputs, keeping detailed farm records (planting dates, inputs used, harvest data), and ensuring their land meets conversion period requirements. Under NPOP, new farms must undergo a conversion period – typically two to three years – during which they follow organic practices but cannot yet label their produce as organic.

Processors and manufacturers

Any facility that transforms raw organic materials into finished products must hold organic certification. This applies to flour mills, juice manufacturers, oil extractors, food packaging units, and more. Processors must demonstrate that their entire production line – from raw material intake to final output – maintains organic integrity. This includes having separate production lines or thorough cleaning protocols when shared equipment is used for both organic and conventional products.

Traders and wholesalers

Even intermediaries who buy and sell organic products without physically processing them need certification. They control the documentation and movement of organic goods, making them critical links in the traceability chain. Traders must maintain records that clearly connect each batch of organic product back to its certified source.

Retailers

At the final stage, retailers who sell organic products must maintain proper handling, labelling, and storage practices to preserve organic integrity until the point of sale. Mislabelling or improper storage at the retail level can undermine the entire chain of custody.

Why the chain of custody matters for consumers

For consumers, the chain of custody is ultimately about trust. When you see the India Organic logo or any other recognised organic certification mark on a product, it represents a verified trail of compliance stretching from the farm to your hands. Without a robust chain of custody system, organic labels would be meaningless – there would be no mechanism to prevent conventional products from being fraudulently sold as organic.

The importance of this system has only grown as organic supply chains become more complex and global. India, which ranks first in the world in terms of total number of organic producers, exports certified organic products to the EU, USA, Canada, and several other countries. Maintaining an unbroken chain of custody across such extensive supply chains is what allows Indian organic products to be accepted in these markets.

Challenges in maintaining the chain of custody

Despite the robust frameworks in place, challenges remain. Small and marginal farmers in remote areas often face difficulties in affording certification costs and maintaining the documentation required. Group certification under NPOP’s Internal Control System (ICS) helps address this by allowing farmers to collectively manage compliance under a centralised administration, reducing per-farmer costs.

Supply chain fraud is another ongoing concern. As organic supply chains grow longer and more complex, the risk of conventional products being mislabelled increases. The USDA’s Strengthening Organic Enforcement rule, implemented in 2024, was specifically designed to combat this by requiring certification for more handlers in the supply chain and strengthening traceability requirements.

Additionally, coordination between multiple certification bodies can sometimes create gaps. When different stages of the chain are certified by different agencies, ensuring seamless information flow and consistent standards requires deliberate effort from all parties involved.

The path forward

Digital tools are playing an increasingly important role in strengthening chain of custody systems. NPOP’s TRACENET platform, for instance, enables real-time monitoring of the certification process. Similar digital traceability tools are being adopted globally to create tamper-proof records of organic product movements. As organic markets continue to expand – the global organic market is valued at over $350 billion – the need for efficient, transparent, and reliable chain of custody systems will only intensify.
