Coffee nurseries are where the future of a plantation begins – and where diseases can quietly undo months of hard work. Long before seedlings reach the field, they face serious threats from fungal pathogens that thrive in the warm, humid conditions of a well-maintained nursery. Three diseases in particular – collar rot, brown eye spot, and stem necrosis – are responsible for significant seedling losses in coffee nurseries worldwide. Understanding what causes these diseases, how they spread, and how to manage them is essential for any coffee grower who wants to start their crop on solid ground.

Collar rot: the silent killer at the stem base

Collar rot is one of the most destructive diseases in coffee nurseries. It targets the seedling at its most vulnerable point – the stem at or just above the soil line, known as the collar region. The disease typically begins as small, water-soaked lesions at the base of the stem that gradually darken and expand, creating a girdling effect. As the rot advances, leaves begin to wilt and yellow even when soil moisture appears adequate. Eventually, the weakened stem collapses entirely. What makes collar rot particularly dangerous is that significant damage often occurs before any visible above-ground symptoms appear.

Fungal pathogens including Pythium spp. and Rhizoctonia solani are among the primary causes of collar rot and related damping-off conditions in nurseries. These pathogens are common soil inhabitants that spread through infested soil particles, contaminated tools, and irrigation water. Excessive soil moisture, poor drainage, and the use of unsterilized growing media all create ideal conditions for these pathogens to establish and spread rapidly through a nursery bed.

Brown eye spot: a leaf disease that weakens seedlings

Brown eye spot, caused by the fungus Cercospora coffeicola (also known in its sexual stage as Mycosphaerella coffeicola), is a widespread foliar disease affecting both arabica and robusta coffee. In nurseries, it can cause significant leaf fall and, in severe cases, stem dieback. The disease is particularly problematic when seedlings are not growing well due to poor nutrition or insufficient shade.

Symptoms to look for

The disease produces characteristic circular spots on leaves, most visible on the upper surface. Spots grow up to 15 mm in diameter, with light brown or grey centres, surrounded by a wide dark brown ring, and a yellow margin – giving them the “brown eye” appearance from which the disease takes its name. Early detection is critical; in the nursery, action should be taken immediately when small pale yellow-white spots with a grey centre first appear on the upper leaf surface. Once leaves begin falling and stem dieback sets in, it is too late for effective intervention.

How it spreads

The pathogen favours periods of high humidity, warm temperatures, and drought stress, and survives in leaf debris on the nursery floor. Spores disperse through wind and rain splash, making the disease especially problematic during wet seasons or in nurseries using overhead irrigation. Spore dispersal is also possible through human movement between beds, particularly when plants are wet. Poor air circulation, excessive shade, and nitrogen or potassium deficiency all increase a seedling’s susceptibility to infection.

Stem necrosis: progressive tissue death in young seedlings

Stem necrosis is a serious nursery disease in which stem tissue progressively dies, either from the top downward or the base upward. Research from the Central Coffee Research Institute in India has identified the fungus Myrothecium roridum as a key causal agent of stem necrosis and leaf spot in coffee nurseries, where it poses a serious problem particularly during the rainy months of July and August. The disease manifests as blackening or browning of stem sections, frequently accompanied by wilting of leaves above the infected area. Unlike collar rot – which concentrates at the stem base – stem necrosis can affect any part of the stem, sometimes creating multiple infection points on a single seedling.

Environmental stress factors such as temperature fluctuations, water stress, and nutrient imbalances can predispose seedlings to stem necrosis, making the maintenance of stable growing conditions an important part of prevention. In India, where coffee nursery diseases have been studied in detail, collar rot, brown eye spot, stem necrosis, and leaf spot are collectively recognised as the primary nursery-stage diseases affecting coffee seedlings.

Management practices: prevention first

Effective disease management in coffee nurseries follows a simple principle: prevention is far easier than cure. Once diseases like collar rot or stem necrosis take hold, they spread quickly and control becomes difficult. A good management program combines starting with clean materials, maintaining a healthy nursery environment, and using chemical inputs only where necessary.

Starting with disease-free soil and seeds

The foundation of nursery disease control is using pathogen-free inputs. Key preventive measures include using a well-drained growing mix, thorough pasteurization or sterilization of soil media, and disinfestation of containers, tools, and watering equipment. Seeds should be sourced from healthy, disease-free mother plants. Planting healthy coffee seedlings with no diseased parts, sourced from a certified nursery, is a critical first step. Pre-treating seeds with a suitable fungicide before sowing adds an additional layer of protection against soil-borne pathogens that can cause early damping-off.

Proper moisture and drainage management

Waterlogged or poorly drained soil is the single biggest risk factor for collar rot and other soil-borne diseases. Nursery beds must have adequate drainage, and irrigation should be carefully managed to keep soil consistently moist but never saturated. Watering early in the day allows foliage to dry before nightfall, reducing the risk of foliar diseases like brown eye spot. Improving soil drainage through proper bed construction and incorporating organic matter can significantly reduce disease pressure from soil-borne pathogens.

Managing shade and air circulation

Coffee seedlings need shade, but too much of it creates the stagnant, humid microclimate that fungal diseases love. In nurseries, a shade level of approximately 50% combined with good aeration is recommended, with seedlings arranged so that air moves freely between rows and leaves. For field plantings, a shade range of 35-65% is generally advised, with pruning carried out to improve air movement through the canopy. Proper spacing between seedlings reduces humidity around foliage and limits the rapid spread of spores from plant to plant.

Nutrition: nitrogen and potassium matter

Nutritional deficiencies directly increase disease susceptibility. Adequate nitrogen and potassium are particularly important – deficiencies in these nutrients have been shown to make seedlings significantly more vulnerable to brown eye spot and related fungal infections. Regular soil monitoring and timely fertilizer application are straightforward but often overlooked components of nursery disease management.

Chemical control: fungicides as a last resort

When cultural and environmental management alone are not sufficient, targeted fungicide applications can help prevent or contain disease outbreaks. The choice of fungicide depends on the specific disease and the pathogen involved.

Carbendazim

Carbendazim is a systemic benzimidazole fungicide widely used against collar rot and other soil-borne fungal diseases in nurseries. It works by inhibiting fungal cell division and can be applied as a soil drench or foliar spray. Carbendazim is also recommended as a seed treatment fungicide to prevent damping-off and protect young seedlings during early growth stages. It is most effective when applied preventively or at the earliest sign of disease, before significant stem damage has occurred.

Bordeaux mixture

Bordeaux mixture – a copper-based fungicide prepared from copper sulfate and lime – is a time-tested protectant used against a broad range of fungal diseases, including brown eye spot. Field studies in India found Bordeaux mixture to be the most effective treatment for managing Cercospora leaf spot on coffee, recording the lowest disease incidence values across all observation dates. It acts as a surface protectant by preventing spore germination and is most effective when applied before infection occurs or immediately after early symptoms are detected. For brown eye spot, copper-based fungicide applications are typically scheduled monthly and should be used only after improving shade and nutrition, which are addressed first.

Integrated use of fungicides

Fungicides work best when integrated with good cultural practices rather than used as a standalone solution. Research has shown that combining fungicides with alternative products such as phosphites can provide comparable or better disease suppression while reducing dependence on chemical treatment alone. Rotating between fungicides with different modes of action also helps prevent the development of fungal resistance – a growing concern in nursery management globally.

Nursery hygiene: the underrated practice

Many disease outbreaks in coffee nurseries trace back to simple lapses in hygiene. Reusing soil from previous nursery cycles, failing to disinfect trays and tools, and allowing infected plant debris to accumulate on nursery floors all create reservoirs of disease that carry over into future seedling crops. Sanitizing all seed trays and flats and storing them in a clean location is a basic but highly effective preventive measure. Infected seedlings should be removed and destroyed promptly – not composted – to prevent further spread. Regular weekly nursery inspections during warm, humid weather allow problems to be caught early, when intervention is still practical.
